Two years after the end of season 1 (The Bourne Identity), Bourne (Matt Damon) and Marie (Franka Potente) are living in Goa, India. In her dreams, Bourne was always haunted by an assassination mission in Berlin. In Germany, a number of CIA officers under the direction of deputy director Pamela Landy are making a purchase of "Neski files" for $ 3 million. The contents of the "Neski file" are about a CIA robbery of $ 20 million seven years ago. When the transaction was going on, Kirill (Karl Urban) suddenly appeared, staged the scene with Bourne's fingerprints, killed two CIA agents, robbed the file and $ 3 million.
Kirill then transferred the money and the file to the Russian oil magnate Yuri Gretkov (Karel Roden). Ordered from Gretkov, Kirill sailed to Goa to kill Bourne. Finding Kirill in the crowd, Bourne and Marie drove away. Kirill tries to kill them with snipers, but the bullet from the gun kills Marie instead of Bourne (Bourne and Marie switch places while driving). Their car crashes into the bridge and falls into the river, and Kirill believes that Bourne is dead and leaves. Bourne survived the accident. Witnessing his lover's death, he packed his luggage, money, and passport and left for Naples, Italy to begin his revenge plan.
